1. Yoga Vashishta (YV)  is by same Sage Valmiki, presumably before Shankara

Ramanujacharya never mentioned the bagavatha purana which is filled with
Vishnu paratatva.

before ramanujacharya. So it can't be argued that it didn't exist at his
time.
The answer is that there is no compulsion that an acharya has to quote
every book agreeing with their philosophy.

Not so. Probably at that time the prominence of yoga Vashistha wasn't very
high. Hence acharya quoted from texts which were established as solid
pramanas.
Might be other reasons as well.
